Hard question...right now I'd go with "Peace On Earth" by U2. From the first time I heard it, that song really, really got to me. I listen to it every Yuletide several times during the season, and it always makes me tear up at least once or twice. It's not just the lyric or the subject matter, it's how Bono's ingeneous melody struggles against the despair and almost rises above it but always stops just short enough for you to feel totally let down. Exquisitely written, and heartbreaking.

Jeff Buckley's "Hallelujah", most of 69 Love Songs...all sad as hell but dudes I'd have to go with the Beach Boys on this one. Either "When I Grow Up" or "Caroline No". "God Only Knows" is right up there, but its a different kind of sad.

"When I Grow Up" does indeed strike me as sad, and the older I get, the sadder it is. "Won't last forever...it's kinda sad..." That was a pretty daring thing for a 22 year old kid to write on a hit record back then.
"Caroline No" is really tragic in a whole other way. Now, "God Only Knows", though, isn't sad to me, just really passionate.

pyramid song, street spirit(fade out), where i end and you begin, how to disappear completely (heartbraking!) and exit music(for a film) by radiohead
thom can sure pen a depressing song...

Everybody hurts, right? That is a sad song, but sort of uplifting if you consider the lyrics.
For me it would have to be Hey, that's no way to say goodbye by Leonard Cohen. "I'm not looking for an other as I wander in my time..."
