Say Hello 2 Heaven by Temple Of The Dog
River Of Deceit by Mad Season
Down In A Hole by Alice In Chains
Animal by Pearl Jam
Closer by Nine Inch Nails

K theres my list, I would say Hungerstrike would be a good choice for perfect as well...someone mentioned it earlier but I like Say Hello 2 Heaven much more.

Samoan Joe's Barman: You want a pint, you go to the pub.
Bacon: I thought this was a pub!
Samoan Joes Barman: It's a Samoan pub.

Would? Alice in Chains
The Real Thing Faith No More
Room a Thousand Years Wide Soundgarden
Sweet Jane written by Lou Reed (I tend to prefer the Cowboy Junkies' version)
Changes Tupac Shakur
Pancho and Lefty written by Townes Van Zandt
Nature Boy written by Eden Ahbez, but of course originally performed by Nat King Cole. Nevertheless, I've heard some incredible performances by others as well.

And a select few from Leonard Cohen:
Everybody Knows
I'm Your Man
Waiting for the Miracle
A Thousand Kisses Deep

It's difficult to say, though, because you've specifically asked about perfectly written songs. Some songs are written near perfection but the performance doesn't do it (I can't stand, for instance, the original of "Sweet Jane"). Other songs are maybe not perfectly written, but very compelling in performance. Take Willie Nelson's performance of Tommy Duncan's "Stay a Little Longer," for instance. Or, to turn that table a bit, there's Patsy Cline's performance of Willie Nelson's "Crazy." Certain artists have a bit of a Midas touch, in this regard. Kristin Hersh, for example, tends to do some stunning versions of songs that might not have been perfect until she got to them. "Panic Pure" comes instantly to mind--I love the songwriting there, but I absolutely cannot separate it from her performance. So is it perfectly written? I don't think so.
