i like both but given the choice i'm more inclined to listen to aphex twin on most days...

not possible to decide for me too. because they are to diffrent.
but i would say autechre has more good releases so far except for Incunabula which is not a really good album in my opinion. many old albums of aphex twin are not really special too. but the richard d. james album and windowlicker are real masterworks. seems that this two artist become overrated over the time, sure they where pioneres of their genre but now they should suprise us with something new if they want to stay on the top of the electronic scene.

Come on now. Yes, they are the pioneers, but why are you saying "they should surprise us"? Who's on top of the electronic scene right now anyways? Their early releases may not be that "good" to you because you didn't experience them at the time they were released. At that time, they were amazing and unique.
